Best way to print with two filaments?

Fellow Printers,

I just got my A20T yesterday, so I'm not completely up to speed. Anyway, I want to print a model with 2 filaments. Is it best to leave the third filament in the drive and tube or remove the filament? Would it be best to use three filaments, with two drives using the same color? I would like to avoid jams...

Any constructive suggestions welcome.
