The reason it's on Pin 13 is because the board is basically a remixed form factor of the Ultimaker board. If you compare the schematics of the GT2560 to a Ultimaker board it's pretty much pin for pin the same, At least on the older boards with only 2 pin end stops. From my understanding is that Pin 13 was the only available and easily accessed PWM pin at the time on the Ultimaker board and the only resources I and a lot of others could find for a auto level mod.

As it is if you have the 3 pin end stop version of the GT2560 then it's easier to hook up a Auto level, Those of us with the 2 pin version though have some tricky soldering to do and have to use pin 13. Also a side note to those looking into doing auto level now, Look into the BLTouch or Geeetechs clone of it the 3DTouch, They use the same pin outs we are all ready using and they work great and are easier to deal with then your traditional servo and switch.
