The easiest way its modify this parameter in repetier:

Configuration,Configure printer,printer.

In the bottom you have an option "Invert Direction in controls for:" select Y-Axis and press Ok.

And finnally that's the problem...instructions are wrong...

It clearly say M3 x16 on the requierements on the page 17, and later in page 18 like you said it says M3x 20...
